Filing extension. Client prefers to mail payment instead of paying electronically, so they will be mailing their payment with Form 4868. Should I still e-file the extension?

Will I have any issues with ProSeries since the 4868 shows a balance due that is not being transmitted electronically?
There is not an issue as long as the payment is made. You can still submit extension electronically.
